EP and AGCEEP have a common past, iirc EP has gone in the direction of greater determinism through AI-events, while AGCEEP doesn't force anything, but allows for some alternate paths. I believe AGCEEP is the largest and most comprehensive mod available, though very few mods here are ever finished. Interregnum and Aberration are both mods based off alternate history - the Byzantines beating the Turks and so on. There are also the two map mods, MyMAP and WATK. MyMAP is a bit buggy and has shifted the continents, and development has stagnated somewhat since the OP hasn't been seen for quite some time. WATK has been expanded and has work ongoing to improve it. AGCEEP will also switch to a custom map with version 2.0

What are some good mods to make EU2 more challenging and realistic? I've heard Europa Portugalis is cool, but is that the best one?
If you want challenging, yes. If by realistic you mean AIs that have a greater tendency to develop historically, yes as well.

I might like that. I'd like to import to Victoria, and the extra-tough Europeans would make it interesting What difficulty settings should I play?

I tried Castille in Agceep. I don't understand, was Granada ever a vassal of theirs?

Also, does EP have the same map/new colony resources, or any of the historical events added? I like that Agceep has those.

AFAIK, "Reconquista" was finished before 1419 but because of Castilian troubles, king of Castille created a Muslim puppet government there in order to avoid more troubles... and the puppet "betrayed".

Idontlikeforms will answer to this question, I can't. Only thing I know is EP is based on version 1.36 or so of AGCEEP (2005) and modified AI behaviour a lot. Current version of AGCEEP is 1.53 and includes a lot of changes since 2005 but not in the same direction.

And then there's Interregnum, which is an alternate history mod with a more 'open structure and many new and innovative features.

It has it's own forum and can be downloaded here.

EP has different resources in a lot of provinces than either the vanilla or AGCEEP. EP also has a lot of extra events. It doesn't have hardly any flavor events though.

IIRC it's an even older version than that. But EP is so different than AGCEEP by now that it's almost misleading to say it's based on an older version of AGCEEP.

agceep for sure; just comparing its first release to its last one, u can see it has gone a long way; most minors have quiet complex events unlike any other mod; however does not really work for mp due to its events , my understanding it is; however again, in small 2-3 people mp works just fine

Yes, depreciating EP was absolutely not my intention. I was just mentioning the seeds and different paths for each mod.
