As I understand it, the HR Emperor has the ability to move freely through other countries the the HRE freely?

You are Austria at the beginning of the Grand Campaign? You need to be at war with somebody/anybody in order to move troops through other HRE provinces.
I am - currently at war with Sweden and Morocco.

IIRC, France owns Munster, but has lost it to Rebel Scum.
I wanted to maneuver an army over to take it when I next declare against France. But no good.
