In the newest update it seems that House Baratheon never gets its proper arms instead settling for a slightly modified version of the Targarian ones.

Is this a bug, or was there some problem which resulted in it's removal? Is it a decision that the AI has to initiate but isn't?
 
Try a later start date. The coat of arms you're seeing there is specific to Orys, as a bastard of House Targaryen. The later Baratheon arms can be seen with the Durrendon Kings of the Stormlands.

But I like forging my own history form the start!

I think there should be a decision where Orys, having been landed, is allowed to formally create the House of Baratheon and use the Stag as his Coat of Arms.
 
It isn't something we're likely to change, though you're more than welcome to do so yourself. Go into your gfx/coat_of_arms folder and open up both dynasties_stormlands and dynasties_crownlands. Copy the later Baratheon arms from the former and paste it over the struck-through Targaryen arms in the latter. Problem solved.
 
There's an event which changes his CoA and marries him to the Storm King's daughter if you kill Agrillac (the Storm King in Aegon's conquest scenario).
 
Easier said than done.
The best way is to wardec him ASAP and then maximize the odds your dragons burn him to death. Large element of chance involved, but you can give yourself more chances to do so.

First, find out which army he's hiding in and attack it with your dragons. Use the smallest stack necessary with all three dragon-riders as commanders (for morale defense), around 3-4k troops. Ideally this will be around 1/4 the size of the stack you're attacking, so you can use the decision to unleash your dragon more than once but not lose too many troops before victory. Try to keep his other armies separated, so that if he doesn't die he has one to retreat to. Keep chasing him and trying to kill him until he retreats to his keep and won't come out. If he's still alive, you have to hope he burns down in his castle or you have to reload.

It's a pain, because I like having things happen the historical way. Still Agrillac the Arrogant doesn't run away from dragons very often. :p

What do I open it with? When i use notepad I get weird glyphs and gibberish.

It's a picture. You're trying to open a picture in Notepad. Perhaps you should find a program that, you know, is used to look at pictures.

/sigh/ Download GIMP here and then open it. I don't think .tga files need a separate plugin but I could be wrong.
 
Well the Baratheon CoA is accurate the way the mod has it, Orys is a Bastard of Aerion Targaryen, meaning he has the Targaryen Dragon with Bend Sinister covering it, signifying exactly that he is a bastard of House Targaryen.

The Deer Crossing CoA is the Durrandon and the Targaryens Usurped the CoA for Orys when they took the stormlands and he married Argella.

Ironically being a bastard line, implies that when Bobby took the throne, by law, he should have been Crowned either Robert I of Targaryen or Robert I of Durrandon, not Baratheon

Technically any acknowledged bastard of any house should get something similar.

Actually come to think of it... shouldn't the Baratheon CoA still contain the Targaryen Arms somewhere, even with it being the usurped Durrandon Crest, Orys was still Blood of the Dragon, Born of the Blood of Old Valyria.

Orys was legitimized when he took the Durrandon COA and words, so technically Baratheon is a cadet house.

I know it doesn't. However going by heraldic examples from the real world (John Beaufort son of John of Gaunt 1st Duke of Lancaster) say that if Orys doesn't Usurp the Durrandon Crest and Words, technically his crest would still change at legitimization to a new crest of a cadet house, however it should contain a Band or Bend Dexter which incorporates the Targaryen Crest.

Heraldry is very annoying when you start muddling through it.

anyways, like i said previously to the OP, the team does have the Proper CoA for House Baratheon, your questions phrasing should more likely be, "How do I steal the Durrandon Crest for Orys Baratheon?", and like Rabid Bogling said, there is a way to be a sneaky lineage-thief so your set.
