So I know Pontus was brought to great power by Mithridatic dynasty, but that is where I am confused. The game starts with a Pontus and Mithridatic family start in a diffrent nation. So if I want to form the powerful Pontus do I play as Pontus itself or as the neighboring nation with the Mithridatic family?
 
Play Kios and wait for the event of Mithridates assasination to trigger. Flee to Paphlagonia in the event and then, after conquering your neighbors, you can form Pontus. You can also get an achievement this way.

Another question related to Kios -> Pontus.
From what I have seen when your original ruler (Kios) dies you get 3 choices:
1) Invade Paflagonia
2) Request land from Paflagonia piecefully. You leave your old lands and settle part of the Paflagonian lands while you become the new tag of Mithridatic Kingdom (those colour though... they really hurt my eyes). Your old lands become a new Kios tag with no relation to you.
3) Remain in Kios (nothing changes)

So what happens if I chose the first option is it just a normal war with Paflagonia or do I get some buffs as well? Since you can muster so few levies as the starting tag of Kios the second choice seems so much better than the first. Am I missing something or is this the case?

The ideal path is #2. Regardless of whether Paphlagonia accepts or not, you get the land. If they refuse, you get the land and a nice war where you can conquer all of Paphlagonia. If you want to change the Hellenic religion, do it while in Kios. Unfortunately the game forces you through a whirlwind of culture changes (from propontic to paphlagonian to cappadocian) if you want to create the historic kingdom with all of the flavor. It does provide you with a temporary 10% levy bonus which should give you enough sheer power to establish a decently sized kingdom in northern anatolia. DO NOT start a war with Pontus. Wait for the event where it lets you assume control of Pontus. I have updated the Imperator Wiki Pontus page with the relevant information.

Related question. When agreeing to take over Pontus with Mithridates, why does my flag change to something that reminds me of a minotaur rather than keep the Pontian eagle? What am I doing wrong (started as kios, moved to new lands in Pahlagonia, accepted merge into Pontus)?

Something's bugged with that event, I tried it just the other day and got the same thing. Also none of the special Pontus decisions going that route.

Phew. Glad it's not just me. Guess I will wait for the fix till I play again. I didn't get the decisions either. Figured I was doing something wonky.
I finally just let the events fire then used the console to annex and form Pontus with the decision. That got me everything except for the special Pontus deities (that decision fired but never added the deities). So as long as its not ironman you can get (almost) all the stuff.

I got up to the same point in an ironman game. If you form Pontus peacefully through events you won't get the Greco-Pontic decisions due to oversights in the decision scripts. If you conquer Pontus by force as the Mithridatic kingdom, form Pontus through the decision available from the start instead. You will get access to the decisions, but you will be stuck with the purple eagle flag and won't have access to the 2 deities, even though you can take the corresponding decision and its bonus to omen power from syncretic faith.
 
Yeah there's an event chain there (and a pretty awsome one IMHO), I prefer staying as mithridatic kingdom rather than formingpontus personnaly, I prefer the colour and the name taf. :)
