I'm playing dothraki and took over all my dejure empire all the way over to valyria. I can't declare war on a couple of nations that are hiding behind ruins. Is this going to be fixed?

Yeah that's a know bug, you can fix it easily, but I forgot where, you do it by setting the ruins fort level to 1 isntead of the crazy number it have now.

He should still have the cb, even if he doesn't have 1.000 Dragons.

I think it's because you're a Dothraki. I checked out the code and then went into the game, and I couldn't declare wars to colonize as long as I had the Dothraki trait. Which, when you think about it, does kind of make sense. It's a bit hard to colonize a ruin when your people never actually settle down.

All of the Dothraki lands are basically ruins already though. It'd make sense if they could just treat ruins like any other part of the Dothraki sea, except with penalties if that particular part isn't suitable for horses.

Then you'd get the Dothraki overrunning the lands of the Rhoynar and controlling land all the way to Pentos.

Give the Dothraki severe penalties for the Rhoyne's terrain (and make the Rhoynar terrain unique, or maybe marsh). That would prevent them doing much there. Could even make it so there's a chance they'll lose the land back to ruins if it gets overgrazed.

C:\Users\(your name)\Documents\Paradox Interactive\Crusader Kings II\mod\A Game of Thrones\common\event_modifiers. Go to the unoccupied_provinces text file, and change 'fort_level = 9000' to 'fort_level = 1'.
