I did the shortcut setup and set the resolution correctly, but, everytime I enter the game a portion of the bottom of the screen is cut off, my cursor turns to an hourglass and there are no minimize, shrink or exit buttons at the top of the window either like most windowed mode programs.

The portion of the bottom of the screen that is cut off is everything under the word Paradox at the bottom. When I get to the game screen I can barely see the very top of the menu button on the left and anything along that line that I would need to use like the "close" button for the ledger.

I tried resizing my screens up and down and left to right but it doesn't move the problem within the sizing. No matter how small I shrink the window from using the sizing feature of my monitor that line does not appear below Paradox or the very top of the menu button or does the close button show up.

Any suggestions? Also I even tried -wincursor and it wouldn't even load the windowed mode when I added that to the command line along with "window", that's kinda weird cause many of my other games accept this command prompt.
 
Have you tried reducing to 800x600 in the settings.txt document? It will be larger than 800x600 if it is windowed, effectively making it larger than your resolution (if 800x600 is your desktop resolution).

Or just make your desktop resolution larger.
