I'm currently playing a game where I'm the Galactic Emperor, and there's a Crisis War against a Fanatical Purifier.

One of their systems is next to mine with a 1HP enemy starbase, one of my allies enters that system and now suddenly *I* own it?

I'm being lumped with an extra starbase I don't want. It's put me over my starbase limit and now my energy income is ruined. I can't even dismantle the starbase because it's "in combat".

Wait a few days and it'll stop being out of combat and you can downgrade it. Once at peace you can dismantle/trade to your heart's content.

Why am I automatically being given ownership of it to begin with? I haven't even sent any of my ships into that system.

Total Wars have an 'anti-border gore' feature automatically, at least for people allied in the same war. The alternative can be... REALLY ugly.
