In no particular order:

Birth Control in medical centre (late game un managable pop growth)
Storage control (set priorities for movement of supplies [especially for largley useless expensive shuttles)
Farm with more cycles
Individual building pop trait control
Drone hub range extension (not sure about this)
Custom Sponsor and Leader
Information on max resource capacity (for air water and power)
Stop non specialist displacing specialists in over population situations (a death dome can solve this but really?)
More spires in Mega Dome (it is supposed to be the pinacle of domes)
Saveable Sponsor starting rocket loadout (gets tiresome when you have a prefered loadout)
Passanger information (matching and max) next to population information on main ui
Maybe a Choice of 2 breakthroughs for each breakthrough discovery. Otherwise its a bit too random, from really useless breakthroughs making it hard to 1/100 chance of having good useable breakthroughs).

I love this game. first game to keep my attention for a while. really looking forward to the expansions.
