Will this increase damage for firing your normal gun? Or is it only for the special abilities stuff you can do?
 
Yes - there isn't actually such a thing as a "normal gun" since the only way to attack as a hero is through your primary/secondary equipment which grants you offensive abilities.

Does that mean that syndicate mod that heals for 10 when you use an ability heals on every attack? Does it heal for each attack in a repeating attack?

Attacks are just a type of ability. A very offensive type that usually ends your turn.

Every mod has a passive buff attached to it based on what kind of mod it is.
Offensive Mods give +Damage. Usually 10% per Tier.
Defensive Mods give either HP, Shield or Armor. 5/1/1 per Tier.

And with a 20% mod, there is even even a decent chance you can see a difference when equipping the mod.

The assembly Unit Skill "Assimiltion" (heal on melee attack) works that way.
And I head Psionic Drain (Psynumbra operation) is also a per attack heal.
