I've noticed that it's really hard for me to establish an abundantly fertile and healthy Targaryen dynasty when playing in ACOK as Daenerys and skipping Slaver's Bay entirely by going to Pentos and getting married to Aegon.

After many attempts at this campaign most of the time the child she gives birth to, and a few times the children, are very low health and low fertility. I had to start using the console 'charinfo' to check what exactly was wrong. Nevermind how hard it is to get Dany pregnant in the first place, but then her kids are pathetically low health and sub fertile.

Is there some hardcoded stuff that guarantees Daenerys and Aegon's product of Targaryen incest to be weak, or is it all just really bad luck?
 
Pretty sure you shouldn't even be able to have kids if you skipped slavers bay.

Well you can, though it's not that easy. After marrying Aegon you get an event that lets you chose lustful (+fertility % for dany) or chaste (but with +fertility % for Aegon). Then all you have to do is set ambition to have a daughter and Dany has enough fertility to get pregnant, at least until a daughter is born. Shame the 'have five kids' ambition doesn't grant fertility as well.

Problem is the kids she makes are terribly weak. I just tried a quick test with console 'pollinate' Dany with Aegon twice. First born was daughter with health 3.3 and 35% fertility, second born was daughter with 2.6 health and also 35% fertility. None had bad health traits. Sure it can just be bad luck, but it seems like this is happening consistently and I'd really like to be able to make it so they have an even shot at growing up and reproducing.

People who don't want spoilers should not ask direct book related questions in regards to a scenario that is entirely made up of spoilers.

One person asking doesn't mean you should spoil it for everyone reading the thread. You should put it in a spoiler and say it's a major ADWD plot point.

Yes there is Mara Maz Dul who curses her and says she will never have a living kid.
By the end of the 5th book she begins to bleed. Shes not shure if she's sick or her period.
Guess we have to wait and see.

It also leads to some awkwardness with AI Daenerys: either the Baratheons or the Lannisters wind up inheriting a large Meerenese territory once she finally dies without kids in later starts. Personally, I'd prefer the fertility boost event happen in all possible paths.
 
But it's not exactly fun to play as Daenerys and then always get a game over thanks to the fact that she can't have kids, is it? I think that gameplay is more important than being 100% story accurate in this case, but that's just my opinion.
Haven't read the books in a while, but I'm pretty sure in the most recent book it's implied that she will be able to have kids again because she followed Quaithe's prophecy, which she can only do if she goes to slavers bay. She should be able to have kids, but only if she goes to slavers bay, marries Hizdahr and so on.

And who is forcing you to play Daenerys? It's like saying, well its not fun to play as the count of the poorest province in the world. No one is pushing you to do it, in fact I don't even think that scenerio lists her as one of the more interesting characters to play as.

Actually she is listed as an interesting character. And there's a difference between playing as a dirt-poor Lord and playing as one of the main characters of the series. Plus some people have fun with taking a poor lord and making them a major player. Nobody enjoys getting a game over because the character they choose can't have any kids. I mean, if she can't have kids if she skips Slaver's Bay then what exactly is the point of there even being a choice?
