Is there any use of them if you're not playing the Faith of the Seven? I find them just always hating my character due to religious differences, to the level of me simply leaving their place at the Small Council intentionally empty.

That is actually a bit contrary to their position in the game; having to always serve the lord of the house. I know it wasn't always as such (Pycelle, Pycelle,..) however it was the general thought of it. I think that therefore whoever is Maester should have a +25 or +50 opinion of the person he's maester to.
 
All of the Maesters actual duties are performed automatically, so regardless of their opinion of you, the Maester will serve you faithfully. As for wether or not he will like you and be your friend or hate you and join plots against you, that's up to you.

What precisely are those duties? I dind't find any particularly revealing tooltips.

Was it intentionally decided to deprive the maester of any special actions?

Tutors children, tends to the wounded and I think theres a couple of other small things but it's been awhile.

Yes, by having all the Maester's duties performed automatically and removing the need to pace the councillor on the map, it makes it impossible to ever create the old "6 councillors in 1 province" ctd. As even though you still have 6 councillors, you only ever have to place 5 of them.

And what do you think about my proposition to introduce a positive opinion modifier? I find playing as the Iron King seriously hampered due to this; he should not despize me just because of that and be eager to join plots against me. That makes me want to kill him and never hire someone else in his place.

As I said, I am against it. Just by having the Maester he will perform every duty to 100% of his ability. I don't see any reason why he should be forced into liking you as well

The Ironborn don't trust or in most cases use maesters. The few that do, such as Rodrik the Reader are generally looked down on because of it. Look at the way the Maester on Victarion's ship is treated, or the way that Damphair instaly dismisses the Maester in his very first chapter.

Given how many Maesters in the lore have turned out to be spies. frauds and bad influences, and all the Ironborn/Maester stuff above. Why would he not despise you?

Sounds like you are playing exactly like the Ironborn.
