How do I change who a ruler is allied to? And will there be any problems with the game if I make a Christian and a Muslim allies?

If you have ever modded in marriages, it is exactly like that. The alliance is listed as a primary (if you wish to mod your alliance then you) and a secondary (the alliance recipient) and the date that the alliance began. And there shouldn't be a problem, as I have seen the King of Nubia and the Caliph in Egypt ally on multiple occasions.
