did a fresh install of stellaris and parts of my stellaris document folder such as the mods folder seem to be missing entirely.

Those folders are not created by installing the game. They are created by running it from the Steam PLAY button; some by the launcher and some by the game itself.

Have you since run the game? Does it work?
