So, specifically, I want to alter the file for Merchant Republic governments to allow matrilineal marriages. Here's what's in the file:

can_imprison_without_reason = no
can_revoke_without_reason = no
can_usurp_kingdoms_and_empires = no
have_gender_laws = no
can_grant_kingdoms_and_empires_to_other_government = yes
allows_matrilineal_marriage = no

Is it as simple as changing any of these values to "yes" or will this specifically conflict with any functions of CK2+?

Also, I heard the game's hardcoded into forbidding female Patricians and female Doges encounter a game-breaking bug. Any hope in this regard?

Sorry, nothing you can do about it. Paradox has hard code blocked it and repeatedly strictly denied any possibility of it, for whatever reason.

Do you know anything about the above statement then? Will changing those values from "no" to "yes" break anything else with the mod/game, or is it all confined to that one file?

Not sure if it would break anything, but I'm pretty sure it wouldn't work (given the complaining some other mods have done about it).

You could give it a go and see for yourself, though.
