I'm playing DV patch 2.1. No other patches that I know of.

I declared war on a kingdom, and during the war, I got them to the peace table and they awarded me the kingdom. I had a claim to it and I forced them to accept.

The problem that occurs is this. I have vassals now that are at war with me, but I cannot sue them for peace. They are colored green as part of my realm. I can revoke their titles, but it is as if I'm at peace with them, although it says I'm at war with them.

How do I fix this? Or is it working as intended and I'll figure it out before it is all over?

Your vassals can declare war on you without leaving the realm, so you should still be able to have a regular peace deal without the
necessity to claim them being your vassal again, but it can change and you should check before the peace agreement.

For instance , when one of your vassals vassal declares war on his liege/your direct vassal you can still conquer his county and wait (decline peace offer),
instead of making a peace deal with him, he will make a peace deal with his liege.
So in case you dont want more vassals, as it increases revolt risk (especially in DVIP/BOPACK), leave it and let him become the vassal of your duke again.
Cheers,

Nik
