Well, adding nightlights to the model is kind of annoying. It doesn't show up most of the time in the asset editor. Anybody else having this issue? how can I solve this?

Example: nightlights first only show at the lod model, but inverted. After some time they show correct there but still not for the detailled model.

What the hell am I doing wrong?

You need to post screen shots of your modeling program windows including your mesh, UV unwrapping screens, and some screen shots in the game with direction as to where the issues are that you are seeing. Might be able to help but need more information in the form of seeing what you are doing.

At night windows light on and off over time, different color code parts (in illumination texture) have different timings. Just wait some time in asset editor it will light up, it's best to have all windows divided/colored in different grayscale colors (e.g 255, 240, 220, 180, 150 etc.) so then windows will form different patterns over time.
