I noticed Pagans don't rebel, so I don't feel a need to convert them (unless they are already below 5000, then what the hell), but I'm wondering: Will they eventually be converted over time, or will they just remain Pagan for the rest of the game? I guess in game terms it doesn't really matter, but I'm just curious.
 
you might get a random event saying they are converting to your one true faith (whichever it is). This seems to happen quite a lot for me. Other than that, nope!
 
Pagans do rebel, only much less frequently then other religions. If a pagan city is less than 5000 it is a good idea to send in a colonist and convert them to your state religion. Over time, pagans tend to convert to your state religion anyway (you will receive a message saying 'province X is now Orthodox, Catholic etc'), but larger cities tend to remain pagans forever - while playing as Russia, I have noticed that pagans of underpopulated Sibir Khanate usually convert to Orthodox after you conquer them (might take up to a century), while larger cities (China, Haderabad etc) usually remain pagan till the end. Not that it really matters.
 
Ah yes. The great Pagan Rebellion of Southern India proved to me that those Godless heathens do indeed rebell. (it was Mysor Provence or some other equally confusing named Provence)

Marched in, captured the most southern empire on the Indian subcontinent and had years of peace and prosperity. Went to war w/the northern neighboring empire and and soon as I moved my garrison from the Provence - BOOM - massive revolts that spread like wildfire through the rest of the previously independent Provence's.

so do be careful of those idol worshippers - they are as ungrateful as the rest of the world.

and at a pop of 100,000+, that Provence can indeed spawn some serious rebels...
 
Yep, I usually annex the Iroquois when I play as England and the shaven headed bastards always revolt when I get into a protracted European war. I usually have to keep an army on Revolt suppression in that area til the war is over.
