I'm currently playing a Paulician Patriarch -> Kingdom of Armenia game and I'm running into a problem. All of my vassals have a different religious head than me: they consider either my current court chaplain or the recently created Patriarchate of Antioch as the head of my religion. In the religion tab I'm definitely listed as the religious head as well.

Is this because the Paulician Patriarchate is a titular ducal title? As of right now it's impossible to lift any excommunications of my subjects because we have different religious heads. If that is indeed the problem, how would I go about making this title kingdom level in my current game in order to rectify this problem? Could I just edit the save without messing anything else up?
 
It works this way because Paulicians follow the pentarchy system -- the same as most non-Catholic christian religions do.

The Patriarchate of Antioch is the religion head for everyone within the see of Antioch (you can see this on the religion tab). Your patriarch (your councillor) is the patriarch for everything within your realm, but outside of the Antioch see. You are the religion head for any Paulicians living outside of your realm and outside of a pentarch's see. It'd be nice if I could set a player ruler to be their own patriarch, but the system simply doesn't allow for that.

Either way, it shouldn't affect excommunications -- Paulicians can't excommunicate. Unless you're using a mod version that's a few versions back?

That all makes sense, appreciate the response. And I'm not sure how it happened, he was originally a count in Cilicia under a Duke of mine who rebelled. After the civil war I revoked the duchy from his liege and gave it to him. A little while after I noticed a "righteous imprisonment" because he was excommunicated.

I captured him in battle during the civil war but after it I released him, and since I liked his traits, made him the new Duke. Could it be possible he was Chalcedonian before, was excommunicated, and then converted to Paulician?

Edit: His parents and siblings were all Paulician, so that seems unlikely too.
 
The Paulicians used to have excommunication in the mod -- but that changed about two or three versions ago (and I just double-checked to make sure Paulicians can't excommunicate, and that's the case). So unless you're using an old save, I'm not sure how he could have been excommunicated unless he was another religion at some point. Odd that the game wouldn't "un-excommunicate" him when he switched religions, however.

It's definitely the most recent. I don't have the option to excommunicate, just unexcommunicate.

I went back through my old saves and in September 944, he's still a Count, his liege is still in jail with all his titles as I had yet to figure out what to do, and he doesn't have the trait. The next save I have is November 945, and he's Duke and has the trait. Is there an event set up to fire for all members of the Christian group that gives the trait? That's the only explanation that makes any sense. I can upload the save(s) if you wish.
 
I'll take a look and see if there's an event for it.

EDIT: Ah! I found it. The can_excommunicate_trigger custom trigger I made wasn't updated after we took out the excommunication ability for Paulicians. So it was likely event-generated. Thanks, I clearly missed that one. Will fix it in the next version.
