I think this happens with other RGOs too - at least I've seen it sometimes when demobbing soldiers and I get the wrong type of POP for the province.

Haven't noticed it yet for anything else, but with cotton they turn into labourers no matter how often I convert them to farmers, and the plantations produce just fine with the labourers. So apparently the game thinks labourers work in cotton plantations.
