Playing as Poland I invited a courtier who happens to be the next heir to the Denmark throne. I press his claim for duchy of Lithuania, I win the war. It says that he gets the duchy when I press the demand in peace talk, but the duchy remains under Denmark's king, all the provinces are owned by the king.

I would think this is a bug, even though I pressed Denmark's king's son claim. Also I made sure I gave him land prior to pressing the demand. I can provide save file as soon as I figure out how to find them.

in the "my documents" folder (or similar - windows version/language dependent), find subfolder \paradox interactive\Crusader Kings II\ - the saves will be in the \saves\ subfolder. If you can't find the folder, just do a search for *.ck2 (which is the savegame extension)
 
Just a stupid question are you sure the prince whose claim you pressed is not now the king of Denmark as his father might have died just after the war?

Positive. I played the save again and same thing. The thing is the heir becomes duke of Lithuania, yet the king of Denmark still owns the provinces. The Duke stays in my courts as well. I did give him a castle to make sure he stayed my vassal, so now he is baron of some castle and duke of Lithuania. He did become a king of denmark in one of my games later but I don't think that's relevant. So it was kind of weird having the king of denmark hold a castle in my province.

The save file gives you enough score to press demand against Denmark.
 
The website hosting your file seems to be crashing when I try to download it, unfortunately. However, from your description of the issue I think it might be WAD (though a bit confusing). Let me make sure I understand the situation:

Your courier is Heir to Denmark and baron of something or other you gave him. The King holds the Duchy of Lithuania, and also has all the counties in that area in his personal demesne. You go to war for your courtier over his claim on the duchy, but when you win he gets the ducal titles but none of the counties.

Is that right? If so, the odd seeming war result is WAD.

Winning a war for a ducal title will cause any counts on the losing side who's land is entirely within that de jure duchy to be transferred to become vassals of your claimant, but he won't gain any counties to hold directly (that only happens with the invasion and holy war CBs). Furthermore, if the counties were being ruled by somebody with a higher title (such as a different duke or the King) they will not be transferred at all. I'm not certain what happens if a count has multiple territories, some within and some outside of the de jure duchy (I suspect they keep their old liege, but I might be wrong). You'll be able to fight later wars over the land in the de jure duchy if you want (though I think you can only grab one county per war).
