Took a quick look at it and have some inital points:

-There is a load of events that fire at the startup. Those events should be set to already happened in the save game + effects should be added in.
-Maya still exists, shouldn't they be gone?
-Portugal has really a lot of colonies, making it hard for the Netherlands, England and France to get a foothold in Asia. My concern is especially the colonies in Java and and Sunda which should be the foothold for the Dutch in Asia.

If you pick France, you immediately get asked which side you support in the Wars of Religion (even though these have already started and you have already picked a side by picking France). Just one example of the weirdness you get by having all those old events pop up at the start of the game.

As well as being a vassal of England (with good relations), Scotland in 1569 should have good relations with the Huguenots, poor relations with France, and very poor relations with the French Catholics. Scotland in 1569 should also have low stability (civil war broke out in 1570, continuing the civil war that was fought in 1568).

Jakarta in 1569 should not be a Portuguese colony. The small Portuguese settlement there was destroyed in 1527. When the Dutch captured Jakarta in 1619 it was natives, not Portuguese, who they conquered. (Other Portuguese colonies seem fine).

Also, the natives in Jakarta should not be wimps (they are level 1 aggressiveness at the moment). Seems like they were actually pretty aggressive, and there should be more of them.

Sorry to be a pain, but Scotland's relations with Spain should not be positive either. Also, shouldn't Spain have negative relations with the Huguenots? Philip II was fiercely anti-Protestant, and Spain ended up going to war with the Huguenots just twenty years later.
 
I believe the Aztecs formed a triple alliance with the two other native powers (One of which I dont think is in game) Perhaps make Zapotec a vassal and ally?
