ok, I have played a few games and I just keep getting frustrated due to the fact when I take a province I have a claim on (or just take from muslims/pagans) I have to force the handover by offering peace with terms of giving me the province, then I lose reputation. This continues till I get to the point where my vassals are all rebelling.

slow down your expansion :) ... make sure your Piety is high, as that helps reduce BadBoy points over time.

It is a game related mechanic, to stop the player from taking over Europe before 1200. In CK vanilla, there were no BB for taking pagan/muslim lands, so you could basically conquer all of Africa and much of the Middle East withing 60 years.

You can force vassalize which is reputation neutral. And if you let them keep their titles (you will get a claim if they rebel later), you can even get a reduction of BadBoy points. You get +.5 for declaring war I think. Then you beat up some poor count with two counties. You force-vassalize him (+0 BB) and give up the two titles (-1BB each). You have now reduced your BB by 1,5 points and gained a vassal with two provinces. If you want you can even claim one of the provinces, and you would then gain one province, one vassal with one province, and still reduce reputation.

Don't be such a warmonger ... play nice with the other children ;) ... and rebelling vassals are a god-send for your reputation, as you can do as above and quickly get your BB under control again. Just keep reputation at slightly tarnished, and you should have little vassal problems.

Heed the words of Tempest. I would also add that you should either expand as much as you have family members to which you could give the new land (or old poor provinces and keep the new shiny ones for yourself). This is especially important in conquering pagan or Muslim areas.

Or you could recognize the claims of conquered sheiks or chiefs and grant the resulting ducal title to either a family member with good diplomacy stats or an archbishop (that is make him bishop of a province, then give him the ducal title). For example, you conquer Morocco, which has IIRC five provinces, from north to south plus the Canary Islands. Now recognize the titles of all the sheiks, except take one province to give to your new archbishop. You get initial piety (from ~150 to a few hundred depending on the wealth of the province) for the bishopric, plus lose badboy points for recognizing titles and granting new ones. In time, the sheiks may revolt against your archbishop or they may not (if they do, you should come to his aid and besiege the rebels, allowing the archbishop to annex them, increasing his demesne). Now, if the Archbishop of Morocco ever gets elected pope, his titles revert back to you provided he is still your vassal. :) If he goes independent, then the Papal States get them. :( Female dynasty members can also perform the same actions: they rarely marry and when they die their property goes back to you. Duchesses and archbishops are your reputation buffers so to speak.
