Okay, yes this is the most bizarre bug I ran across, as Carnutes, my own Ruler betrayed me and started a civil war, and he was my best general, and had the most loyal troops, and had 100% loyalty to the nation obviously. Can someone explain why my own ruler, decided to start a civil war against himself?

Did you get a new ruler or is he now leading both rebels and your nation?
 
I checked my former ruler : he was not schizophrenic, but he did have a loyalty reducing trait, so he might have had a very low loyalty at the beginning of the civil war. Does the king get the +.5 loyalty from being the same family as the ruler ?
