It sounds quite ironic yes, but I would guess it's working as designed. If you think about it in this way: The excommunication war was based on getting your excommunicated leader off of the throne, once that is done he will still be alive and since he is the only eligible heir he will be able to inherit the throne again. If he then loses another excommunication war (which would be likely) he will again be force off of the throne but he will still be alive and he will still have the appropriate amount of piety and prestige (which counts towards the score).
If you think about it in an internal logically way it's plausible and quite reasonable, even thou the mere scenario is ironic and the fact that you'll be able to get more score is also quite ironic. But the scenario is not impossible, improbable perhaps and your population may not like it, but it's fully plausible.
I will still have a look at it, but I hope the explanation was good enough.
