For now we have the coalitions removed mainly because they are not yet perfect even in vanilla, I think they could be good once they get tweaked a bit and we can modify infamy on a case by case basis via events and different cbs because at the moment Aegon the Conqueror get pretty max infamy during the War of Conquest so then the whole world will feel like joining a coalition against him which just did not happen.
Shattered retreats are going to be in but have been tweaked so they have a smaller max distance they can retreat to so you don't lose a battle in Harrenhal and have your troops run all the way to Highgarden or something.

Is it possible to work the council mechanics into the game, given that vassals become independent in wars?
Yes, I made a solution that basically boils down to that you get an event at the end of a mega war to reappoint your old council

What about the issue of powerful vassals wanting a seat screwing up the council setups in many starts? Or the fact that many of the Lords Paramount didn't see council service in a city of vipers half a continent away from their own holdings as a privilege?
They do not get the flat opinion malus, instead if their traits etc allow for it then they will be more likely to join faction or plot etc. So character liked Ned will not care too much but people like Tywin will care more
