in a game as Granada I have 2 shipyards (Tago and Andalusia)
but only get 1 colonist. What's wrong? Shouldn't I get 2 colonists?
One for each shipyard
 
Nothing is wrong. You only get one colonist for your first shipyard, no more. You may have 100 shipyards, but still get 1/year.
 
So....Barkdreg loses his first shipyard at the peace table

(I'm speaking hypothetically, of course. I'm sure Mr. Barkdreg never loses provinces at the peace table)

AND he has 99 shipyards left. Does he still get his colonist? I know that's a dumb question but this (great) game has surprised me before.

lol - To clarify: you get 1 colonist for having *a* shipyard

So yes - as long as you have *a* shipyard then you get 1 colonist.
 
Originally the shipyard gave the player one colonist each, but it severelly unbalanced the game. Note also that the point many player have mention that many small odd nations set colonies would be aggravated by the original design. This is a gamebalance over realism issue. :)

There are other bonuses as well for shipyards: like ability to produce more ships at one time.
