Skill Points Lost with Game Progression

I am in Ironhaul Trail. I have a save right before I make the dialogue decision to fight the Brotherhood to cross the bridge.

My lore skills levels for each of my four characters are: 62, 47, 45, 50.

My lore skill levels decrease gradually as I fight the Brotherhood. I am not sure if this is due to the fight or game progression. This affects my other skills too, as I discovered this in Lethians Crossing when I did not have my correct subterfuge points. This save in Lethians Crossing is the last time my skill levels appear to be correct. Then they erode with game progression.

This is NOT due to the fight. I tried an earlier save and played again through the dialogue at Ironhaul. After a few minutes of playing, Eb, my last character, is now at 49 lore.

I have tried multiple earlier saves and they are now affected by this issue.
