I also have the Season 9 Expansion Pass/Biogenesis.
Some of the more egregious issues with Cybernetic Creed seem to be fixed, the inability to colonize (at least by choosing the right subspecies for colonization) and the complete wreckage of the capital upon choosing a creed as part of "The Codex of Augmentation" event.
However, a number of issues remain.
1. Technophants are terrible and scale with nothing.
This seems generally true for all elite jobs but it's especially egregious with a build like Cybernetic Creed where you're likely to have a lot of bonuses to output, jobs etc. that apply to your Haruspex/Priests but never to the 'upgraded' versions.
Generally I get the impression that both Haruspex and Technophats are stuck in some older version and aren't using the new system of upgrading base jobs (for example, Biologistst -> Archaeo-Engineer)?
2. Upon choosing a creed all the 4 buildings get destroyed and you get 1 upgraded building and 1 Temple in return, which means your capital is losing a lot of jobs.
This wasn't the case initially IIRC, back in 3.x, and while this was far more broken in earlier releases of 4.x this still isn't great. Assuming this isn't intended I suggest the following
The Fellowship of the Hammer -> Grand Forge of the Fellowship, Research Labs, Stronghold, Temple.
The Templars of Steel -> Grand Battlements of Steel, Civilian Industries, Research Labs, Temple
The Choir of the Mind -> The Grand Concert Hall of the Mind, Civilian Industries, Stronghold, Temple
The Commune of Toil -> Grand Cathedral of Toil, Civilian Industries, Research Labs, Stronghold
The United Creeds -> Unified Sanctum of Augmentation, Civilian Industries, Research Labs, Stronghold
3. Further, some issues with the buildings themselves.
3.1. The Grand Battlements of Steel doesn't provide any Soldier jobs. The text implies it should, it mentions the output of Soldier jobs, but there aren't any.
3.2. The naming scheme of the buildings is inconsistent.
Amphitheater of the Mind -> The Grand Concert Hall of the Mind
Sanctuary of Toil -> Grand Cathedral of Toil
Battlements of Steel -> The Grand Battlements of Steel
Forge of the Fellowship -> Grand Forge of the Fellowship
Sanctum of Augmentation -> Unified Sanctum of Augmentation
Since none of the upgraded buildings are empire-unique, they should probably all drop the 'The'.
3.3. The cost, build time and upkeep of the buildings are inconsistent. I'm not saying all most cost the same, some are clearly better, but it's weird..
Mind: 480 days/600 minerals/5 energy -> 600 days/600 minerals/5 energy
Toil: 480 days/400 minerals/2 energy -> 480 days/600 minerals/5 energy
Steel: 480 days/400 minerals/2 energy -> 600 days/400 minerals/2 energy
Fellowship: 480 days/600 minerals/5 energy -> 480 days/600 minerals/8 energy
Unified: 480 days/600 minerals/5 energy -> 600 days/800 minerals/8 energy
Out of these only the Unified Creed building makes sense.
