Please explain your issue is in as much detail as possible.
I captured a system with a mega shipyard, while i was waiting for my armies to arrive i wanted to move out my fleets. The mega shipyard in the system however kept spamming corvettes meaning that my fleets forcably had to engage them and my fleets were completely trapped within the sytem due to the constant corvette spamm from the mega shipyard. I actually lost the war because of this because i literally couldn't move my main fleets.

Steps to reproduce the issue.
Capture a system with a mega shipyard, but don't capture the planet within that system, just the starbase. Also this was very late game, 2490, so the ai had a ton of resources which is why the spamm never ended.

As long the planet is not occupied the system is not completely conquered, meaning the owner still has full control over it. This is intended behaviour. There once was a bug where the megashipyard was not deactivated, even after full occupation. AFAIK this was fixed. Megashipyards are fully independant of the starbase as long at least one planet is around.
 
Interesting, this seems abusable by players.
 
As a workaround, if your fleet gets out of fight for a short period of time you can activate the jumpdrive and extract your fleet this way. The jumpdrive channel is not canceled by being in fight again.
 
Just got finished playing a game where this same thing occured to me, only, I nuked the planet with a planet killer, and the mega shipyard just continued producing ships despite that.

Dyson spheres will still provide a bonus to the player empire after Crisis has blown up the systems starbase, despite the system becoming unowned(reported several weeks ago). So this report and mine, imply a wider problem with megastructuress in general. Don't believe it is intended, as theres no logical reason for either to occur other than its a a //TODO for Megastructures in general or a bug that people havn't fully explored until now.
