Please explain your issue is in as much detail as possible.
I'm playing co-op with a friend and had the Plight of the Beta Universe special situation happen. We worked together and managed to bring the progress to zero, which brought the beta world into our system successfully. However, despite the fact that the total progress on the situation is now negative and the finisher effects have all occurred, the special situation persists in the tracker and continues to cost 45 energy per month. In case it matters, we are playing the Fear of the Dark origin with an otherwise normal empire, and the new Galactic Paragons DLC. A beta-Hyphae did not spawn with the beta planet, however that seems to me to be expected behavior. Also, the progress number in the outliner seems to flicker when scrolling.

Steps to reproduce the issue.
1. Load the save game
2. View the Plight of the Beta Universe special situation in the outliner
3. See also the 45 energy cost under the energy resource
4. See also that France Beta exists as expected

Would you mind sharing how your game set-up compares to mine as described in the post? If anything I shared is different in your game, including things i mentioned that seem unrelated to the bug, then sharing those differences can help track down the bug.
