So when I split off my supply train to get more food the next tribune is automatically selected as commander for the new army. Then when I merge them again, the tribune gets a loyalty hit because he got "fired". Is this intended behaviour (if so, why?) or is this a bug?

Technically speaking this is WAI I assume: the legate gets a job commanding an army. Then he can't command it anymore bcs it was subordinated to another general, ergo he get's "fired". Easiest way to "fix" that is to not have more legates than legions. The auto-fill won't happen.

I wouldn't call a lack of code WAI, but I understand it also not a bug.
After playing a bit more I think the whole loyalty system is unfinished. Promoting people to a "better" job gets a loyalty hit as well since you have to fire them first. This probably makes sense on a coding level, but there is no logic in it on a gameplay level.

I will also test a battle with a split legion without a commander. The warning I got kinda suggested that it was not possible.
 
Are you sure this is the case cuz I did swap people job a lot and there is no loyalty penalty after I got them a new job.
I have mixed experiences with this. Sometimes I get penalties, sometimes not. Haven't found out the pattern, but unless it's completely random, I supect that the kind of job the characters was in (big office, researcher function, governor or military command) plays a role.

Back to the legions: a legion without a commander gets a big morale hit, so not having extra commanders is also not good.

Sounds like the logic is that the people in those times were really lazy. They preferred doing nothing at all ever over having a temporary prestigious job once in a while.
