Thank you for your report, I have tried to replicate this issue with hotfix 4 with your saves and so far I have not seen the black cubes spawn inside of any buildings or domes. All of the black cubes I have seen in your save, stay on the outskirts of the sensor towers.

I will continue to try and replicate the issue, if you do manage to replicate the issue, please add more details if possible.

Thank you for the extra information and the earlier save, I can see the black cubes appear either next to the dome that has the MoHole, or they appear next to any of the Atomic Accumulators, so far though I have not seen them explode and destroy buildings, they change into stackable blocks which the drones then take away.

I will report this for further investigation.
