What is your game version?

Please explain your issue is in as much detail as possible.
Water extractors do not use deep water deposit. Placed before "Deep Water Extraction" research. Disabling mods do not help.

Can you replicate the issue?
1. Two water deposits normal and deep in range of water extractors.
2. Normal deposit exhausted.
3. Research complete "Deep Water Extraction".
4. Water extractors do not use deep water deposit.

I may be wrong, but I don't think it's automatically supposed to just switch. I think you need to build another extractor.

Maybe, but this has not been clearly described. A lot of technologies work on the principle of updating existing units/buildings, some examples: Explorer AI, Transport Optimization, Rover Command AI and Autonomous Sensors.
