I was reading through the books, I haven't finished them yet, and I realized something.
Even after adopting the Faith of the Seven the Targaryens continued to practice polygamy, up until the dragons died out and they no longer had the power to enforce it.
What if there was a "Heresy" of the FotS, that only appears via event if you hold the Iron Throne or Kingdom of Westeros and if you have a Dragon, that allows for Polygamy?
If you lose the title or the Dragon an event fires that gets rid of the heresy
For the R+L=J submod there could be an exception made for R
 
In canon, the polygamy part came from Valyrian culture. From the wiki:

After Aegon, other male Targaryens has multiple wives, but with the death of their dragons House Targaryen lost the clout that they needed to be able to get away with committing the sin of polygamy in Westeros. According to GRRM,

Maegor the Cruel has multiple wives, from lines outside his own, so there was and is precedent. However, the extent to which the Targaryen kings could defy convention, the Faith, and the opinions of the other lords decreased markedly after they no longer had dragons. If you have a dragon, you can have as many wives as you want, and people are less likely to object.

I think an Religion in the same group as Faith of the Seven would be a good solution -say Aegon would converts to a "Valyrian Faith of the Seven" (or "Valyrian R'hllor") which allows incest and polygamy, but not being an heresy exactly it would only give the Targaryens a "Religious Differences" malus and not an "Heretic" malus, which seems to make sense. Then maybe it'd change to an Heresy once the dragons die, prompting players to change religion, but not forcing them.

But in gameplay, religion is what defines most things relating to what characters can or cannot actually do, so it's a sort of compromise.
