If I end up conquering Old Volantis and the surrounding areas and I am not a follower of R'hllor there seems to be nothing I can do to take control of the Great Plaza. if I revoke the title, then I get a nomad panic and lose the province upon succession unless I build a castle or town in it. This happens even if I have given it to someone else of my faith. Of course it only has one barony which is a temple, so it isn't possible to build a castle or a town. The only way I ever found to get around this was save file editing the red priest holding it into a different religion.

Is this intentional behaviour?

You can give it to a priest of your religion. You can't own the county, unless it has empty holdings so you can change the capital county to it.

I just tried that once more. The county was given to my court priest, who had no other lands. The county is still under nomad agitation.

EDIT: I gave this Valyrian priest a second county and then a dukedom and the temple of the lord of light is still under nomad agitation.

Yes, the nomad agitation/rampaging stays until the modifier hits it's end date.
 
I got the same thing when new valyria get invaded by khan of khan. I was playing honono 1st bookmark.
