I'll start:

I wish I had known before that ladders/etc. "drop down" when you dig below them, disconnecting dwarves from the upper floors. I lost a bunch of dwarves in my first two games before I actually figured this out! (I had thought that the ladders just extend automatically.)

What do you wish you had learned earlier about building and designing your fort?
 
I wish I had known that creepy crawlies could teleport between levels if you opened their hole. So much pain and death were caused by a level 30 Orc War Chief :(

I also wish I had known about this competition for a Magika copy, I would've built a better fort before going to Chambery.
 
Clicking the padlock on doors locks and unlocks them. I thought the game was bugged when the padlock icon disappeared but the doors wouldn't open.
 
For me it is the ability to see what blocks are above you or behind walls in monster rooms by selecting the dig tool and mousing over them. So often have I had valuable resources in my roof that I just couldn't spot XD

For monster rooms, you can just sell the wall and floor decorations. You can also sell all the placed objects, which is neat because some of them give you a tech point.

Yeah I know to sell the research tables, and most of the decorations, but I like to leave the wall panels up because they look nice :D
 
Marking large areas for excavation works very badly because the "dragging" slows the game to a crawl.

Instead you should:
  • left click (hold) the starting point of your excavation
  • drag the mouse over a UI part like the orders menu at the bottom of the screen
  • release
  • navigate to the other end point of your excavation area and left click

This marks the entire area between starting and end point for excavation - but only on the level where you clicked first. The Z-coordinate of the 2nd click is ignored.

Most likely this is a bug... but it's a useful one. Definitely works in 1.02.
