The train cargo is not de spawning vehicles. Also the new ship harbors the monorail is still de spawning the monorail cars.

This is a bug that has not been fixed yet, but Colossal Order has acknowledged that they are working on it.

The Airports expansion cargo terminals work normally. Additionally you can disable all but one regular cargo station.

This is because what is happening is the vehicles are trying to change into trains to use the rail line.

There is also a very similar bug where warehouses set to fish try to spawn fishing boats instead of trucks

Transfer Controller CE has added a bugfix, so if you don't want to disable your cargo stations you can instead install that

If you have no mods enabled and have the issue they were also looking for savegames to check
