I believe you can be training a maximum of 5000 unsullied at one time, if that is what you mean. Just keep on choosing the train unsullied decision, and you should be able to train large batches simultaneously, if you can afford it.

As a side note, would there be any particular reason why the option to train unsullied might randomly dissapear?

I believe there is a cap of 5000 unsullied that can be trained at any time. If you have not reached that, perhaps you do not have enough gold, or perhaps no slaves in your camps.
