I tried to connect to a game today (With the same patch as I have) and it woudlent let me, saying that I had a version that dident match the hosts, which leads me to believe that the UTM kinda farks my chances of playing MP games unless it's with people who have it as well.

Almost all of the vnet lurkers play either vanilla 1.02 or with reinforcement fix. Having anything else really limits your possibilities.
 
UTM alters hoi2.exe file. I'd recommend you to have original (1.2) exe for MPing and UTM patched exe for SP (you can have them side by side, just rename UTM one to hoi2_utm.exe or something like that and run it for SP games)

Is it just the .exe that is modded by the NTL mod, letting me just have a renamed .exe (eg. HoI2.exe and HoI2_NTL.exe), or do I have to have a parallel install?

If it's just the .exe that's modded, you'd need to back up the original .exe file, rename the modded one after you run the NTL mod, then copy the original back to the game's root directory. Two .exe's in one directory.
