The merge trades bug is still present. To test it start a game as USA and turn the trade control to manual. After you have approved some trades from South American countries click "merge trades form all countries" and see what happens

This was already present at V1.05, so it's not a new one. I've reported this one earlier, but couldn't find the thread.

What exactly are you referring to? If you mean that a merged convoy takes less convoys to run (so your 'spare convoy' pool increases) that is correct and WAD. The number of convoys needed for a route is the number of sea provinces in the route plus a number derived from the volume of material - so merging routes will save the 'sea provinces' element.

There was a bug in 1.03 (I think) where some convoys were added or subtracted overall - because of rounding errors, IIRC - but I believe that was fixed as of 1.04.

If you have several trades to different south American countries and you click the merge all button, all trades are merged to the first south American country on the list. All other countries are dropped off the list and all their trades are merged to this one country. It happens at least with the trades offered by AI.
