I did not play reign of the ancients but I read it modifies the game more heavily. Epigoni adds lots of flavour but the game stays the same
 
can you define "flavor"? :-D

Some things:
- you can build the wonders of the world
- you can annex any country up to 10 provinces big
- you can divorce
- map expanded to Central Asia
- barbarians invasions
- more trade goods
- climate
- starts earlier with the antigonid kingdom
- more provinces
- you can mark a man who will be hunted and eventually go to jail

and reigns of the Ancient?
 
Reign of the Ancients things:
- No empty provinces, all filled in with new nations. Most of these new nations are tribal in nature.
- Large number of provinces, but all placed within the original area used in vanilla Rome
- Also has barbarian invasions from off the edge of the map
- Assaults on fortifications removed, thus preventing stupid AI from making suicide attacks when they could win by just waiting
- Number of events added in relation to states paying tribute to you, including the possibility of peacefully annexing long-term tributaries with good relations
- Overland trade possible without needing roads, making requests for trade access actually relevant
- Character traits have more effects, some good and some bad
- Republics now elect some positions (not generals) automatically for you, but you can veto any choices you don't like
- Easier to ally with other nations not part of the same religion as you
- Probably some other stuff, but I've forgotten at the moment
 
I believe Epigoni adds decisions and government choices for Rome.
 
Yes, I personally prefer Epigoni though so my answer might be biased.
 
I prefer Epigoni because of the extended map and it's historical accuracy, but ROTA does a very good job at creating good gameplay. The character system is okay, not as great as CK2, but that's just because EU:R core mechanics. At this moment you probably played Epigoni, so it would be very difficult for you to just go back to any other mod because of the expanded map and the incredible amount of available factions, but give ROTA a try. That mod does some things better than Epigoni, for example, tirany actually matters, the addition of being able to peacefully annex vassals after some time, the way trading works and the diplomacy tweaks...

All in all I would say that Epigoni is the superior choice, but I would add some of RoTA's features to it.
