If you are the leader of the war you can assume control of the siege. Theres a button when going the siege.
Edit: some types of vassal will occupy it for you , ie. it will be your colours that occupy.

Now that’s a rather odd thing. But good to know for the next time.

In fact, this whole system is rather irritating. I‘d be more than happy to share the spoils of war with my ally, and there even very often are provinces that would perfectly fit into their borders, I just don’t want to have them right in my front yard, not to mention the ugly border gore it would create.

I think that the button for taking over siege was greyed out because, I‘m not sure though. Will try it the next time my allies are about to steal any of my sieges.
 
Okay now I’m really pissed. I (Athens) was sieging a province (Thebes) when another country whom I not allied to (Macedonia) came over and seized the siege. This is annoying. They even had less troops than me. So is this the way it really has to be, just because a general has more pips you can run around and steal other country’s sieges?!

If they're different wars the one that gets there first gets the siege. You help someone for free basically.

Yep, third parties can steal your sieges. If your allies do, though, they usually hand them back - even if it takes a very long time. In my most recent Albion run, one of my allied tribes in the unification wars kept hogging sieges and holding them for ~8 months or so before flipping them. They also seem much less likely to hand you sieged provinces if you don't occupy neighbouring ones.
 
From what I've seen, it's all down to general skill.
Even 3rd parties not involved in your wars can usurp your sieges if they have a superior general.

It's really quite stupid.

It actually is army size. At least thats what the tooltip said to me yesterday as Thrace and sparta respectively took my sieges...
