After putting down Robert's Rebellion as Rhaegar and inheriting the Iron Throne, I got the event where I could convert to R'hllor. I did, and all of my children born after that also worship the lord of light.

However, my first two children, Aegon and Rhaenys still worship the Seven, so I decided to marry them off to the Lords Paramount to get some allies because I figured they wouldn't want to marry the R'hllor worshiping ones.

Yet, I still get the "X must not marry an infidel" reasoning behind it, presumably because Rhaegar himself is an infidel. This only serves to remind me of my earlier Greyjoy game where I got the same prompt, despite the fact that the Drowned God is Westerosi in origin.

I don't know if this is an intentional result of design, but it does make playing as members of other faiths somewhat less interesting in Westeros.
 
Yes its hardcoded but the Devs put in a workaround where you add intermarry = (name of religion) to an entry in the religion file. The reason the Mod probably doesn't make much use of it is because you'd presumably have a bunch of really weird marriages and inheritances all over the place would be my guess.
 
If they're all in your court, you can marry your Seven kids to the others anyway.
 
It must be stated that in canon, as a compromise to end the Faith Militant uprising, the Iron Throne has sworn to always uphold the Faith of the Seven. So, by allowing a current King to belong to another faith, the legitimacy of the Iron Throne should already be in doubt. (The game mechanics can't adequately portray this, so...)
