It is an opinion modifier gained during a special baptism. The ruler can pick a godparent for his child from a random choice of four, selecting either close relatives or powerful vassals.
Could you please give us an example of what you call a minor synergy?
Haruspicy + Bloodthirsty Gods = Sacrifice prisoner to read the future before battle.
 
I think the question was, is the decision/event enabled for same religion attackers, or is this a bypass to get multiple pillars? It reads in the diary as though all attackers can do that, but it seems weird that you would have the option to damage your own religion. Or at least you shouldn't suffer any penalties for consolidating them if it's just a game restriction but you are the same religion.
Ah, yes, in order to destroy a great pillar you must be either not a Pagan or a Reformed Pagan and not belong to the religion that built the Pillar (so, if you are Unreformed Baltic, you cannot destroy a Norse Pillar, even though you do not gain any bonus from it, but you are able to once you reform, or if you are a Christian or Muslim; if you are a Reformed Norse you cannot get rid of a Norse Pillar).

Not the pregnancy itself, but the complications yes.
- what will happen if you are religion head? Will you personally make omens or it will be your chaplain?
You personally read the omens; depending on the circumstances, you can decide to either reinterpret or ignore a bad omen, though ignoring bad omens too often might not please the gods in the long run...
- will it work with Aztec Invader doctrine and Slavic Children of Perun? Or it is Sons of Ragnarok/Seabound+Daring exclusive?
Only Sons of Ragnarok.

No, only somebody under your ruler.
1) Can only landed femal rulers have this decision? Or can I get them for my unlanded wife as well? Also if my wide is landed do I as her husband have a saying in her behavior?
Only landed ones that are either unmarried or married matrilineally. The husband does not get a say in the matter because the action is done in secret (it is a very rare occurrence in the first place), but he can discover it and react to it.
2) can only kids get babtism events? What about grown up pagans converting to christian religions?
Regularly only kids, Pagans that convert to Christianity through a Mass Conversion can also get the trait provided that a notable theocrat exists in the sponsor's realm.
3) Can you chose a Godfather?
You are provided with four options between vassals and courtiers, prioritizing relatives and powerful vassals that you have a high opinion of.
If a ruler with a different (reformed) religion conquers pagan lands where there is a pillar and destroys the pillar, does he get negative modifiers in the provinces of the pillar's religion within his realm? Things such as increased revolt risk, tax/levies malus due to the population not being as subservient as they should...
The destruction affects characters of the pillar's religion within the realm that the pillar is in, so, if you own the province and destroy a Norse Pillar, all Old Norse characters in your realm will be discouraged and hate you for it.

In theory yes, but it is unlikely to happen unless you have a lot of independent rich tribal pagan realms.
2.) Does the religious authority have a significant impact on pagan prosetlizing? Or it's just 0,5 - 1% bonus for 100% RA?
The impact of MA on conversion has not been changed. Or do you mean Mass Conversions? In that case, yes, pagan rulers with high MA are less likely to seek out a sponsor.
3.) What priority of is building a pillar for AI? Can this be used in my advantage? i.e. I will send a lot of money to independent pagan dukes, so they could build the pillars and I could have reformed?
It is not extraordinarily urgent, but they should pick it every once in a while if they fulfill the requirements.

@Silfae, Will Friends of your Char be possible Godfathers, or just blood relatives (and vassals ofc)?
The event checks for your opinion of them when picking the four possible choices, so it's likely that you might get a Friend or two, yes.

Will flower war depopulate some provinces or give them bad modifiers?
If the defender loses, some random courtiers in his court will be sacrificed, all his realm provinces will gain a negative modifier affecting reinforcement rate and levy/garrison size, and they will lose a considerable amount of prosperity. Although land is not lost, the cb can cripple an Empire.
