This is great looking! I can't wait until they get the asset editor and importer officially supported so we can dig in and work on these assets. The reworked routes look like a big improvement.
 
Lovely, but it seems i can only design cargo routes in the first of the 3 decks!!!
I'm sorry to hear that! After a test, the three dock connections work well. Try to delete your sea routes and create new ones by connecting them directly to the docks. Existing routes may have difficulty connecting. Otherwise delete the harbor, and reinstall the mod.

The 3rd rail line is always running empty!!!!! They are all to different outside connections. If I shift cargo railine to my vanilla cargo terminal it works just fine the 3 rail line on the harbor just doesn't wanna work.

After several tests, I was not able to link this issue to the railway lines directly. It depends on the needs of your city. for example, deactivating shipping lines helped resolve the problem during my tests. I think you just have too many connections and not enough need for imports or exports. I'm still confused by the fact that the vanilla terminal works. This is why I will continue to check if a problem like this happens regularly. But for now, the only solution I can give you is to reduce your import-export lines and wait for your city to grow more. The internal connections work very well on each line. you can use the 3rd line for this in the meantime. I will come back to you if necessary.
