Err... that is normal, the units have to reorganise (little red icon in the unit window, mouseover should show tooltip, how much time is left).
I actually cannot recall a time when this was not the case. Pre-1.07?

yeah it is as intended. however it is somewhat bugged.
If you use the sea transport mission, the transported units org is halved on arrival and can't move for 24hrs (like after an attack)
HOWEVER if you use the "move" mission on transports, they still transfer the units but their org remain intact. (the 24hrs cooldown still applies in this case)

a move on the fleet. if you simply "move" the loaded transports to a shore the units inside does not suffer any org loss upon unloading unlike with the "sea transport"
From personal preference I would fix it by making transports not unload troops at the end of their move command.
(Common use case: Send navy ahead of transports, navy gets in a fight, transports should wait "indoors" until fight is settled; next available province is selected and very much not the intended destination of contained troops.)
