As title says, I installed the A Game of Thrones mod from Steam Workshop without any issues. I activated it in the launcher. It is active in the ingame content manager. But the game is the unmodded version despite several restarts to check various settings.
Steam Cloud Sync is enabled, both for Steam and CK2, as per the Known Issues thread.
I can't see what is possibly wrong, so I am attaching two pictures just to certify that I am not going blind or mad.

EDIT: For anyone stumbling upon this thread in the future: There seems to be several things wrong with how Steam handles (this particular?) mod(s). To wit, the mod file itself is named .mod.mod; the files remain zipped; the .mod.mod file does not appropriately refer to the mod folder if unzipped. I have not checked whether the contents of the mod folder is itself correct.
Thus, the game should not be installed through Steam, but as @Aardvark Bellay says below, download the mod manually and update it manually.

What i'd suggest...

Get the manual (zip) download from one of their two forums instead, but first unsubscribe
and then delete the zip file and the *.mod file for AGOT of the Workshop download
inside the "mod" folder.
Then install.

Current version for patch 3.3 is 2.1.

After some investigation I gave up on solving the Steam/launcher issue and downloaded the mod manually as suggested by Aardvark Bellay. This worked. OP updated.
I'm still curious as to how Steam got this mod so wrong, and if other mods are likewise affected on Ubuntu.
