Please explain your issue is in as much detail as possible.
As a gestalt machine empire, integrating the colonies of a vassal will result in the government zone of their capital being replaced by an agricultural zone. I can replace or downgrade the districts, but i cannot replace the zone typing. This happened to the gestalt hive mind and default empires that I vassalized and then integrated.

Steps to reproduce the issue.
1. Start a game as a gestalt machine empire.
2. Vassalize a target empire.
3. Integrate the target empire.
4. Wait until integration is complete and you have full control of the target empire's colonies.
5. Check the government zone of the former capital of the target empire
