Sound like similar to the Steiermark bug.
Checks, yes it is similar.

To fix:
Search for tag C428 is 1066_scenario_countries.inc and change it to KRAK.
Search for characters in country C428 in 1066_scenario_characters.inc and move them to KRAK.
 
Well, I've tried the solution above, and it gets the game working.

However, it seems to still leave a problem with your courtiers. It is impossible to arrange marriages for anyone except the Duke, even with unmarried courtiers. This seems to tie into another problem, where the game log reports couples (apparently within your court) becoming pregnant and giving birth. Neither the couples listed, nor the babies they produce, are listed amongst your courtiers, so it seems that there still exists separate C248 and KRAK courts, and while one gives the court that you see, the other gives the court that the courtiers screen recognises.

Very strange.

Aren't you supposed to only be able to arrange marriages for your only family in 1.01?

Have you checked your vassals (if you have any)?

Well, I have been able to arrange marriages for my courtiers (and not my vassals) in my previous game as Duke of Saxony.

I don't have any vassals, and as far as I recall, your vassals getting pregnant don't get reported in the game log anyway.

I will try to locate the source of the problem now.
 
Well, it seems that the reason I couldn't arrange any marriages was because I didn't have anyone suitable to marry off in my court. The people listed as "expecting a child" are actually fellow Dukes and Counts who are vassals of the King of Poland. Quite why the game tells you everyone who is pregnant within your Kingdom, rather than only telling you of your pregnant vassals and courtiers, I'm not sure. Perhaps this is a bug?
 
Another thing I noticed (I think I read it here someplace) that works is if you load a new game as another Dynasty then save and reload as Krakow everything seems to work fine (relatively speaking). I played as Krakow for a good 70-80 yrs before the CTD sickness kicked in. :(
