I just took Castellon as part of my kingdom of Navarra. The intention all along was to install a coutier as count, but about halfway through the siege, someone with a claim on that very county entered my court. Bearing in mind he's an Arab Muslim (Not sure whether he's Sunni or Shi'a though) would it be safe to appoint him as count, or will it just cause me trouble?

You can make him a count, sooner or later he will convert to your religion.

But when he is still a Muslim he might rebel or declare himself independent.
 
I've had Muslim and pagan vassals before. You tend to get a lot if you go on a conquering spree through Muslim territory (at least you used to, that might have changed in later versions). I kind of enjoy setting them up and eventually marrying into them. You can end up with weird things like Arab Catholics in Germany. Once had an Arab Orthodox Duke in Scotland (that was from marrying into the royal family of Nubia, though, so not the same).

appointing him at your council may causes problems in your relationships with the pope : come to mind an event where the pope disaproves the presence of a muslim/heretic in your court ; may lead to a second event where you can get excommunicated.... but i don't known exactly the terms of the event (crusade, religious laws ?)
